The Mystery Boxes are Godly Items. They could be obtained through finishing Ghost Hunter Reid, Ghost Hunter Tonya, and Ghost Hunter Ella's Spring Event questlines. Each NPC has their own mystery box. The boxes could only be opened after the event has finished.
